The Dillinger Escape Plan joined NIN onstage for Wish, but I can't seem to add them with @With for some reason.

The show actually started with the same intro from The Slip, "999,999"

I thought they didn't use 999,999 as an intro during this tour, but an improvised intro based on the beat from the studio version of 1,000,000... confirmation please?

That's where 999,999 starts. At 2:20 1,000,000 kicks in. I know what you're thinking, because you're partially right. They used 999,999 WITH the drum beat of 1,000,000 in the background. All of the weird, noisy, glitch sounds of 999,999 are still present though, which is why I think it should still be counted as a song.
